Actually there is a problem regarding the story in Hoenn.

 

I had figured out to beat Deoxys after a lot of hard work, and when I was returning to rayquaza on moon, a wild Pokemon appeared, and suddenly, connection was lost. Now I returned to my last visited Pokemon centre. Now according to the story, I have to beat Deoxys again. Please help.

In theory you should be able to go to Sky Pillar and be teleported immediately and since you defeated Deoxys, you should be able to just find Rayquaza on the moon and be able to continue with your adventure.

 

If this is not the case and you have to refight Deoxys, if you're a Gold Server player I will help you out later with a pokemon :)

 

I suggest you wait for a Staff response, they"ll assist you better!

The thing you are tryna say is understood, but the case is that still the Deoxys is ready to fight. It would help a lot if you give a pokemon, but tomorrow, until then, I would try to fight him again. If I win, then no worries. Cheers.
