You will get them back when you finished the quest. Â As Norex stated, if you start the Heatran Quest or the Pinkan Island Quest, your Rare Candies and all of your Pokeballs will be temporarily taken. You can however take them back by speaking to the Pinkan Ranger and speaking to Buck after defeating Heatran the first time.
