So a few days earlier I had 2master balls in my backpack, but since yesterday I've noticed that they're gone and I'm 100% sure that I haven't used them in catching pokes, I even checked all the recent pokes I've caught and no master ball icons, and I haven't started the Heatran quest, nor the Pinkan Island quest (in fact I've already finished it). *Update* 10h later i open my back pack to see that my rare candies are also missing, had 160+ now 11, and some other items.

Upon completing the Pinkan Island quest, did you speak with the Ranger that took all your Pokeballs?

i did the pinkan island quest more than 100h ago, and i just noticed that my rare candies and other items are also missing

 

The only quest that takes away Master Balls and Rare Candy is Buck from the Heatran quest. Our database shows the Buck has your Master Balls and Rare Candy. 

So, are you completely positive that you have not started the quest?
