Never saw this happen before but now it's happened twice in a row.

 

I was fighting Mariabella boss who leads with Slyveon, Sylveons hyper voice attack ignored my active substitute and OHKO'd me.

This is not a bug, but an intended interaction between the moves.

Sound-based moves, with the exception of Howl,  are able to bypass Substitute. Hyper Voice is one of the sound-based moves.
