Excavation refers to the act of you destroying the rocks to get rewards. Simply put, rock smashing.

A discovery is what you find (Discover) from smashing the rocks. For each rock that you smash you get one discovery point; more discovery points = better rewards.

No, you can use Rock Smash to destroy the rocks however there is one rock that requires a Pick Axe. It's completely optional though.

If I remember correctly, it's nothing special. The rock just gives a higher chance at finding the rarer Pokemon that you've unlocked.
