pokemons from kanto box merging on johto party

After merging o silver server, l found that 2 of my kanto pokemon appeared on my johto party and l cant put them back on the pc or change their order in my party, like l couldnt do that because shouldnt be using kanto pokemons on johto after beating the gyms. Can someone help me how can l take them out of my party and putting them into the pc. I dont want to release them!
