Im sorry for this inconvenience.

Just to avoid any missunderstandings: You have to teach Hm05-Flash a Pokémon, then you can click on your Pokémon in order to use Flash by clicking on the move to light up a dark place.

Make also sure to be inside of the dark place you want to light up. A quick client restart may also help.
