No worries, you shouldn't get this issue once again so you are not required to delete it. Since you just entered Johto and he originates from Kanto this would have created an issue in your pokemon party, but it's fine now since he's back in your PC. Greetings @SanRuan My apologies for the inconvenience. After taking a look into the issue it looks like you've only beaten Suicune guardian 2 times after obtaining the water bell, rather than 3. The next win should spawn suicune as they do not need to be consecutive I hope this answered your question, let me know if that works Have a splendid day!
