I want to rush the 4 maps story skipping battles as much as i can, etc, but i don't want to leave anything behind without know about it. So my question is: is there any part of the story that is one-chance clear? Like a rocket hideout or something like that, where i need to pay attention to get a specific item that i only can pick while clearing it first time?

Not much comes to mind when thinking of important items that you can get during the story. Probably a few tm's, but you can always get those later on. There's also the leftovers in the trash bin on the SS Anne, but leftovers can be obtained easily.
