So I advise you to check all the Locations again. You can find a list with all Locations in the Jirachi Quest Entry on our ProWiki. edit: There are pictures for all the possible Latias / Latios Locations in the Legendary Megathread. The Link will take you to the Jirachi Section and when you check the Part for Latias and Latios you will see where exactly it should be. About your Dragonite. 1 lvl 100 is in your PC and the other got traded to an NPC. Maybe the one on Sevii Islands that gives a Goodra. Sadly we can not restore pokes traded to NPCs.
