Yes, you only need to log in your dashboard and press the "Server Transfer" option. Everything will be transferred :)

But it says your story progress will also be swapped but I completed sinnoh in silver while stuck at 6th badge in gold

Then your Silver Server progress will become Gold's (6th badge) and your Gold Server progress will become Silver's (story done).

 

You can trade your pokemon and stuff to a second account and you can then transfer that account in the dashboard from Gold onto Silver so that you can trade these items to your main account in Silver :)

As Bhimoso already said can you switch Servers at your Dashboard. If you only wanna transfer Pokes and Items you'll need a second Account (or a Friend) that you give all your Stuff to before the Transfer and give it back afterwards.
