I have a problem, I have a poké flute but I don't know how do I can use it in battle. 

It works on Snorlax but in battle if I click on it , nothing will happen. 

Does someone know how do you use it.

 

I have the same problem with the Hm Fly. My noctowl knows the Hm but I can't fly anywhere. 

Do you need something to use this. 

 

Can someone help with the 2 problems ?

You cant use the pokeflute, its simply not coded to be used.

Pretty much the same for Fly. You cant use the HM Fly to travel somewhere. However there are transportation systems which pretty much do what Fly does in the original games since you can teleport between most pokecenters.

To unlock these ways of transportation you have to do the quests. (You need the HM Fly to unlock the Subway system by the way, so it was no waste to get that)
