2) Well the HMs just aren't showing up in the TM/HM section of the backpack. The TMs are however the HMs aren't. Would like to know if it's just a bug or if there's another place to go.

 

There's some confusion that arises based on the dialogue that the Gym leaders say after you defeat them.

 

I believe Misty says something along the line of "You are now able to use Cut outside of battle," but you can't actually use Cut until you obtain the HM itself and teach it to a Pokemon. HM-01 will appear in your bag once you get it from the Captain on the SS Anne.

 

Just follow the steps that the poster listed for you and you'll be fine. :)
