When i started battle with jirachi i was throwing ultra balls to catch it but suddenly i got disconnected and when i open the game again jirachi disappeared from whe place where it should be and the shiny stone from where we can go to the place where jirachi is also disappeared. Please help me with this problem.

You need to beat the Nikola boss to get another chance on catching Jirachi.

Notice that Boss Nikola is only here to restore the Legendary where you fail to catch it. You will have to go back and catch the aimed pokemon!
