Repels only prevent encounters from Wild Pokemon that are a lower level than the first Pokemon in your party. Some Pokemon in some areas are a higher level than the rest of the Pokemon there; meaning with the correct level Pokemon first in your party, you can avoid encounters from all lowered levelled Pokemon. I think the mistake here is that you may have misunderstood this mechanic. Swablu does not have a repel trick here due to it being at a lower level than the rest of the Pokemon in Hoenn Safari Area 3.
