This isn't a bug. you were just unlucky and got a metagross.

As of November 14th 2024 that is not true anymore and it does not matter if you are lucky or not. It was changed to as long as you can find a legendary on Birth Island, you will find one guaranteed instead of having a chance to find a pseudo-legendary.

However, the reason could be that they don't meet the requirements anymore.

For example some time ago due to another bug, some Pokedex entries were removed and never restored back.

Do you have all non-legendary caught data for Johto (Generation 2)? If so, could you please provide screenshot of those Pokedex entries? Also are you Johto Champion?
