From boat at lilycove harbot when you have 8 badge in Hoen.

 

If that's true then can the staff fix it because it's telling me I need to beat E4 first, and I want to head back to Kanto before facing Hoenn League.

You will need 8 hoenn badges to take the boat from lilycove to kanto.

The requirement is beat E4 Hoenn before you can get back Kanto. Sorry for your issue.
