Unfortunately as far as I know items lost because of server crashes won't be given back. The game is in beta and stuff like that can happen sometimes. Although, fossils are dig rewards later in the game so you can eventually end up with multiple of each. So, no big harm done. :Grin:

You could get an Aerodactylite (spelling?) back in the day, but as was mentioned before, mega stones don't work yet so keep your fossils for now.

Afaik Shellder is super rod only and still extremely rare. You get super rod from Olivine in Johto unfortunately.

The pokemon you grind can be used in other regions e4 too. After you get 8 badges in each region your poke from previous regions get unlocked, so you won't regret grinding now, because you will use them a lot later :Grin:

^ Exactly this. You won't be able to get another chance if you've already caught Mew successfully, even if you release it. Why can u re-try to battle Mew if you killed it accidentaly or something? Am i missing anything here? Yes, you can fight boss Nikola in unknown place. Check boss guide. :Grin:
