Please check that you fought the NPCs in order, also did you disconnect in any of the battles? Did you actually win against the previous NPC(the one in Saffron City)? Which server are you on and what's your IGN? Are you able to fight the next NPC in queue(the one in New Mauvile)?

Sorry about the inconvenience, this bug has been reported, however there's nothing we can do as content scripters. This will need to be addressed by the developer himself when he has time. Thanks for reporting. Fortunately you can re-battle the boss after a cool down, so you will still be able to get the rewards. Locking this for now, if you need further assistance please let me know.
