Hey CocoMel0n This is not a bug, but a intended feature to prevent people from "rerolling" the Pokemon's IVs for free. If you've already released Jirachi once and then did it a second time now, it'll be lost forever and won't be a option Nikola Boss will give you even if you beat it.
