I guess you doing heatran or pinkan quest because during those you lose your masterballs, once you complete it you will get those back.

    I'm pretty sure you need to go back to ask for your masterballs.

    I'm sorry for the inconvenience.
    I've checked your variables and you unintentionally started the Heatran quest by talking to Buck in Stark Mountain who removes your masterballs and rare candies.
    Unfortunately, I'm not able to give your masterballs back. Buck will give your masterballs and rare candies back once you have completed it.

    Yup, when you complete heatran quest, you will get your items back.
