Oh I see. I thought it's a bug since whenever Im in battle I also use hotkeys, for example 2 to change pokemon and 4 to Run from wild Pokemons.

If you havent unlocked johto, hoenn, sinnoh and you are still in kanto you are not able to use pokemon from other regions. They will be locked in your pc.
