The item won't show anywhere in bag, just like in the previous run. It should be available in battle to remove a certain status condition.

Pokemon Flute also isn't available during battle to remove sleep condition.

Poke Flute's in-battle effect was removed in 4th gen and onwards from there, blue flute should be the item to cure sleep.

Thats a yellow flute btw, not pokemon flute.
