Just to be clear, this encounter is for seen data only (the same is to be said for encountering Zapdos in the Power Plant and Moltres in Victory Road). If you are trying to catch any of the three legendary birds then you will need to complete the Legendary Bird Quest. Finally, what account are you encountering this issue on?
