The IV's are good but the nature is bad :P Like you've suggested Timid is the best nature for Gengar :D

You do the whole fly quest to gain access to the subway system, HM Fly is a bonus. Also, if the drop rate is "very very very rare" wouldn't it make them more expensive than just using the subway system? I think HM Fly should remain how it is. Maybe using a different program to unzip the file would work. It looks like you are using WinRAR so maybe using 7-Zip would work.
