It is ultimately the players responsibility to accept or deny stats when re-rolling. It is also the players responsibility to notice when stats are accepted and confirmed. If this is to happen in the future while re-rolling s legendary Pokémon, it will be your responsibility to notice the change, and load up to the last three IV re-rolls.
