Its just about the region it was caught in, you can see a region on every pokemon card and that is the only thing that matters for the region-locked limiation.

Yes, you need to beat Nikola to get another chance to catch Zapdos and you are not blocked from catching other legendary pokemon.

A box-rework is already on the devs to-do-list: https://pokemonrevolution.net/forum/topic/159019-dev-to-do-list/#comment-881115 That was already suggested a couple of times and was denied since players are wanted to pay at least minimum attention to the game while hunting.
