The reason of why you lost the game is because the use of Destiny Bond, you killed his pokemon before, but after that Destiny Bond was activate and killed your pokemon, in that case he gets the win for defeat your pokemon because your pokemon was the last one in gets defeat. As i could see using our tools, you own the title of hoenn champion, if you would like to go back to hoenn just go to the sailor in Vermilion City, or in Olivine City. After talk him he will ask you where to go, and if you select Lilycove City you will get back to Hoenn Region. I hope that have clarified your doubts about how to get back to the region of hoenn. When you defeat the boss Thor for three times in a row, you will have the option to select syncable Pokemon or Shiny chance. if you select shiny chance you will have the double of possibilities of get a pokemon shiny in wild (shiny chance in wild 1/8192 shiny chance by boss reward 1/4096). But this got added a new thing and you can get a random shiny Pokemon (with 100% of obtain it) but low tier and not syncable. I hope this have clarified your doubts regarding the rewards system.
