As Riceball99 said, you can't re-battle again with these NPC bosses after you defeated them. Only the player who lost can battle them again after 48hours cooldown. I will move it to General Support since this is not a bug.

Cofagrigus can only learn pain split by move tutoring,but there doesn't have a move tutor for pain split atm. You can check Downloads & Update Logs if pain split move tutor are available in the future. Also, you can post an suggestion on Move Tutors. Make sure you read the instruction before you post it.

There is no exact time for the server reboot, but the server reboot usually happens in daily. As JollyolNathan said you can keep an eye on the server status checker. Sorry for any inconvenience

You need to have a Happiny held with Oval Stone and 255happiness. Then, battle with Pokemon after 10am. --Moved to the proper forum--

Try typing /ref into the chat bar, or clicking the refresh button on the bottom toolbar- Log out, and then back in. Also, you can try to battle with the player(after you lose the battle you will get teleported to PC).

You can go to visit Mt.Silver for hunting Pokemon or battle NPC Red to get access to Trainer Valley. If you need requirement for Red you can check Ingame Boss Guide, there are other NPC Boss information you can find inside the guide if you need. In addition, Hoenn is available for you to complete, as the above said you said you need lv80 ratatta as the requirement. As the above poster said, there is reboot happen daily. However, there is no possible way of foretelling when the server will reboot. You can keep an eye on the Server Status Checker or the Live Support Chat. Sorry for any inconvenience.

Try to be more careful next time when you're releasing Pokemon on your PC. Also, if you notice any server lag, you should be extremely careful with releasing Pokemon to avoid getting into similar situations. The other way you can ago through the desert is when you reach Route 111 go to the left and across Fiery Path. Also, if you want to enter the desert, it will require you to have Go-goggle, you can obtain it after you finished Fourth GYM. Hi Meyline, The game is still in BETA and crashes can happen anytime. You can't get anything back when you lost in a rollback/crash/stuck as it's responsibility.
